snippy-ng utils gather

Discover sample files and write TSV or JSON input for snippy-ng multi.

Quick start

snippy-ng utils gather --json --ref reference.gbk *.fastq.gz > samples.json

This generates a JSON or TSV file listing the samples for multi-sample analysis. See Multi-sample analysis for the config formats and options.
